วัดสัมมาชัญญาวาสมีชื่อเรียกอีกชื่อหนึ่งว่า วัดใหม่คลองสอง ตามชื่อคลองที่มีอยู่เดิม นายนิ่ม เกตุหิรัญ, นายม่วม นันวิชัย, กำนันสง่า ศรีอำพันธ์ ได้นำที่ดินจำนวน 6 ไร่ ซึ่งเป็นที่ดินของนางพริ้ง เกตุหิรัญ น้อมเกล้าถวายสมเด็จพระสังฆราชเจ้า กรมหลวงชินวราลงกรณ วัดราชบพิธสถิตมหาสีมาราม เมื่อราวปี พ.ศ. 2516 พระองค์ก็มีพระเมตตารับไว้และทรงดำเนินการสร้างวัดเป็นลำดับต่อมา จากนั้นกระทรวงศึกษาธิการได้ประกาศเป็นวัดเมื่อ พ.ศ. 2521 วัดได้รับพระราชทานวิสุงคามสีมาเมื่อวันที่ 29 เมษายน พ.ศ. 2535
